I know if I dont want someone using cheats in my game I can boot them before they join if they have it enabled. Can they activate cheats in my game after they've joined and ruin my save from getting achievements/trophies? Also If I join someone's game and they are using cheats will it mess with my save? I just don't want to get barred from earning achievements.

Yes, they can activate cheats after they've joined your game and the game gives you a prompt to boot them from the game as soon as the cheat in enabled.

They get all of the same notifications as you would receive if someone so much as tries to join up with cheats active.
Really, it is the same deal as in Saint's Row 2, one of those features not hindered in the least by the implementation of the current game engine thankfully.
